If you're missing subdirectories
<ctrl>+<alt>+<shift>+L
rescans them

Most crashing problems are caused by BayesIt! - disable it in the Options - Preferences (just delete it)

Otherwise exporting the inbox to Unix format, deleting the inbox files, and then re-importing the unix file will sort it out.
